I have a black lab mix who loves to hunt. I recently taught her how to swim, and she does great in a few places, but at some ponds she won't swim when the the mud is soft and kind of deep. How can i get her to swim in these places? What should I do to make her retrieve downed ducks in these situations?

I suggest you get a good book on training your retriever, or join a retriever club in your area where there are experienced retriever owners to help you.
The Retriever books I am "partial" to and the ones we trained our retrievers by are:
"Training your retriever" by James Lamb Free and "Water Dog" by Richard A. Wolters.
There are a lot of newer trainers who have books too, but one thing I would be careful of is that if any author tells you to use cruel training methods such as "toe or ear pinches" etc., not to use those methods. They are not necessary and have no place in training IMO.
