So today Boo got a hold of a Banana Nut muffin I bought from the health food store yesterday. Before I knew he had even taken it (sheesh I had forgotten I even bought it ) he and Karma had swallowed it whole. About an hour or so later, Boo started shaking his head like his ears itch. Do you think this is an allergy to the muffin? How long would it last if it's just an allergy... and at what point should I start thinking this is more than that? As far as the muffin goes, it shouldn't have been too bad for him. Since it was from the health food store it had no sugar, was made with unprocessed flour... that knd of thing... So while I'm sure it wasn't the best meal for him, it could have been worse in the grand scheme of things. Not showing any other symptoms other than the head shake...

The most likely culprits in a muffin made for human consumption are eggs, wheat (specifically the gluten), and less likely milk. It's usually proteins that cause food alergies, so the banana probably isn't the problem, but since there were nuts then that's another possibility.
If he did have an allergic reaction to one of the ingredients, you would probably see symptoms like difficulty with breathing, itching or redness of the skin, swelling around the mouth, salivating, diarrhea, or an overall look of anxiety. Shaking his head as if his ears were bothering him could be because there was a ringing, or there could have been swelling inside the ear canals. I would be concerned if things weren't completely cleared up by the next day.
If it was the first time that he was exposed to the food product that he had the problem with, his body could now be sensitized to it to the point that the next exposure could be much worse. That's a worst-case scenario, though.
As always, check with your vet to be sure.
